Bulk manufacture of nanotech does not handle the particles individually. Instead, it sets up conditions for them to form as desired. The outputs can only be as complex as the inputs. This is not as bad as it sounds, since inputs can vary over time (e.g. temperature) or encode lots of information (e.g. amino acid and nucleic acid sequences). Another problem with bulk manufacture is that the relationship between input and output may be complex: protein folding is very difficult to predict. The inverse problem of designing proteins for a desired fold is simpler, but still only beginning to be practical.
